Linux and AUFS for my media server...

Ive got everything mostly set up at this point after a ton of tinkering and learning with Linux. Ive got AUFS working but Im wondering how exactly AUFS functions if I was to copy something to the shared writable directly that AUFS mounts everything in.

Will it just randomly fill up each disk as I go or should I manually put files onto each disk how I see fit? I did some googling but didnt seem to find much.
