Lian-Li PC-A70B Issue

If I'm understanding what you're talking about correctly, there's actually a set-screw on the back of the chassis about halfway up that needs to be threaded in after you've installed all your PCI peripherals, etc. which will 'pull' the mobo tray close against the back of the chassis.
 
Oh, okay. I see what you're saying now. That's what you'd refer to as a 'margin of error'. ;) Things like that, considering all the little variables involved, are going to effect things like that (obviously). It has nothing to do with the case, or the mobo, but a combination of both. It could simply be that the I/O shield's design was skewed slightly.

All I can do is speak for myself. My personal experience with the A70, the I/O shield for my DFI board lines up just fine.
