any way to organize the books into logical folders? files exist on hdd in drm. perhaps port to other app for organization?

hate to see a global join on the main window with no way to organize by subject.

I don't think so. Amazon needs to get off its ass and just get these clients up to date, there's SOOO much more they could do but I guess they don't want to upstage the Kindle or ever mobile clients.
