iTunes renaming files

After using Ephpod for a long time to manage my iPod, I have switched back to iTunes (7 now). However, even though I have everything set to manually manage files, all of the files on my iPod have been renamed back to there original tag standards. (for instance, I now have Smashing Pumpkins, The Smashing Pumpkins, Smashing Pumpins, The, etc). I have a feeling this may be due to the new software checking all of the files for gapless playback (analyzed each file individually) but the odd thing is I now have duplicate artists/albums listed on my iPod (not physical files I'm sure...but the albums are listed twice).

Anybody else experiencing this?
