iTunes can manage the music on your iPhone? Mine can't. It always seems to wipe it randomly, or sync it with a different device or other odd shit. iTunes 11 seems to be working good so far, but I'm still a little uneasy with using it... Alternates very welcomed!

Sounds like you have automatic sync enabled. Also, I find that if you don't have a song that's on your phone on your computer you're syncing too, sometimes it'll take it off your phone. A pain in the ass when you have a couple computers with the same iTunes account but different music collections on them. To remedy that, I store all of my music on my media server and tell iTunes on every computer in the house to fetch music from there instead. No more erasing songs.
