ipv6 issues on a cisco lan

I have various cisco switches and just started to have issues with (windows) systems randomly not working correctly. Every time it seems disabling ipv6 fixes it. Today had a server getting errors trying to run windows updates until disabling it. Anyone have any suggestions? Is there a way to block ipv6 without killing protocols like that stupid multicast apple crap? If 'set it up correctly' is the answer, is there a simple howto out there?

If it matters, 3560 (2), 3650 (~22), 4948e (1), nexus 3064 (1).
 
If those are all pure layer 2 switches, then they should not care about IPv6 traffic. I would look at the device where your default gateway resides for the hosts exhibiting the issue. Ensure that ipv6 is properly configured on that device and that it has synchronous routing to Internet based IPv6 hosts. Without seeing topology and configuration, that is the best high-level recommendation I can provide.
