I read this about a month ago, and to a very large degree it is true. This is why to be most sure in mission-critical applications, you use drives and HBA's that are certified compatible with each other, where the respective ends of the cable appear on each others HCL.

As I know and understand
HBA is H/W and S/W adapters, some people assume HBA is S/W adapters only.
HD lies on a truth "write cache", and HBA can lies too. those can be tweaked or not on user/admin level.
does NCQ help? this would help on certain situation by reordering the queue..
but when we need "solid" performas "serial scsi" aka SAS drives has many advantages than regular sata, minus the price is not friendly..
I posted months back that had issue with disabling "write cache" on sata HD.. for drbd (http://www.drbd.org/) replication when hearbeat is missing.
