This actually happened a couple of years ago and I just moved the drives to the Marvell controller. At the time, I just figured it wasn't fixable but now I thought I'd ask around here to see if anyone else has had this problem. The motherboard is a Gigabyte X58A-UD5.

At the time, the computer would randomly shut down and it took me a week to realize it was hard drive just disappearing. I moved the OS drive from the Intel SATA port to the Marvell SATA port and it worked fine.

I would notice the other drives and DVD writer that were still on the Intel SATA ports would randomly disappear and would only come back if I rebooted. I eventually moved them all to the Marvell and Gigabyte ports and have not had an issue since.

Anyone else experience this?
 
My EX58-UD3R and TBGM-01 both work fine but it's just this X58A-UD5 that this issue has surfaced on.
 
I've got the X58-UD5, X58A-UD7, and EVGA X58 SLI and have no problems with the SATA ports on any of them.
