How can I 'fix' old games that jump between resolutions?

So I've been meaning to play an old favorite of mine, Commandos 2. The problem is the game is MUCH easier to play at higher resolutions, but it also forces the resolution to 640x480 in the menu. Back in the 90's that wasn't a big deal since CRTs could flip flop on a dime, but with LCDs it causes several seconds of flicker/adjustment every time you enter and exit the menu to pause, or for cutscenes.

Is there any way to set things up to get rid of that transition? I don't even think running it windowed is an option, but I do know I couldn't stand doing so.
 
It sounds like you're using scaling with your monitor. You could turn on GPU scaling in your video drivers and there shouldn't be any delays or flickering.
