So I'm looking to put together a media center box and figure it would be quite interesting to put it into a piece of old stereo equipmet -- gutting the stereo equipment first, not adding. I've got my mind wrapped around it pretty well, I think, but ended up with some relatively simple questions:
For mounting the motherboard and drives, do I just use the parts from a cheapo/trashed case, or is there a standard way of making motherboard mounts? I'm thinking drives will be pretty easy to mount using old case parts.

Anything else I'm forgetting? I know I'll have to have airflow, and might attempt to do something with the existing stereo bits at some point (VU Meters showing network activity and storage availability would be ideal, but let's not get ahead of myself.)

You can use a couple Simpson Strong-Tie TP45 to stack 3.5" hard drives.

You can see a picture here.

You should be able to get some nylon/metal standoffs and bolt through the chassis to mount the motherboard and mount the drive stack to the chassis.
