Current build, I got an i5 2500k oc'ed to 4.0 gigs. Also have 2 hd 6990 cards and will crossfire both of them once I get a motherboard. Currently I only have one monitor at 1920x1200 but will eventually add 2 more and go eyefinity. So my question for the pci express slots, I've noticed that some are 16x4 and 8x8 when using two slots. I've read around and got an idea that there really isn't much difference between the two speeds for single gpu cards in crossfire, but I can't really find any info on dual gpu cards in crossfire (6990). With the 6990 cards will there be any noticeable performance loss on the 16x4 slots compared to the 8x8 or does it still not matter even with the dual gpu cards?

Nope no difference. On one side your limited by your PCI lanes and on the other hand your limited by our NF200 chipset. I have dual 6990's and wondered the same when I was doing my build and after reading multiple reviews testing it seems that although 16x/16x does perform better in some places, 8x/8x is better and the preffered way to go.

the thing with boards that have the NF200 chipset is that while they claim its x16/x16 its really just x8/x8 to the cpu.. the only part that is x16/x16 is to the chipset. 8x8 or true 16x16 is the only way to go. pain in the ass researching it but 8x8 should be plenty.

8x vs 16x there is basically no difference, but at 4x you will begin to see a small performance penalty, especially with a Dual-GPU card. It would still be worth it though, even if 16x/4x is your only available slot config.
