I personally keep all backups external and disconnect them from the computer except for once/week backups. 1 bad power surge and bam, everything can die. Granted, I do live in Florida and we can have some pretty bad lightning storms.
Technically I think the drive would also probably last better outside as it isn't being affected by the constant vibration of the computer case from fans.

It greatly increases your risk of it getting killed by a power surge, which is probably the biggest threat in that situation. Also, if it is accessible to the system at all times you would have to worry (a little) about malware possibly affecting it.
Best solution is to get one of those SATA passthrough brackets and then just hook it up when you want to do backups. That's cheaper than getting an external case (which aren't exactly expensive either).

They make some (I got one with my Asus board) that connect to internal headers and then have external power and SATA connections so you can directly connect an internal drive outside the case. I'll see if I can find one on eBay to link. But really, a cheap external eSATA enclosure is probably the way to go.
