Question being is would I have hard drive issues in reguards to heat if I moved them from the HD rack to the 3.5" drive bays?

What drives, how many, how are you spacing them out? Heat shouldn't be an issue unless the drives have 0 spacing between them, in which case they may start to get toasty.
In my case, i used to have two drives, just 7200rpm IDEs, running together, but there was 0 space between them, according to a reading they got up to 55C. I put an 80mm fan on them and it said 36C after that.

It's just two drives, there would be close to 0 zero between them (standard 3.5" drive bay spacing)
