Handbrake encode taking forever?

Trying to re-encode an hour long 720p (x264) rip to something that will work on an AppleTV 2. I'm using the Mac version of Handbrake (0.9.6) on a 2.6GHz/8GB/512GB MBP retina. Most of my re-encodes take about 30 minutes for a 480p 30 minute episode. This 720p episode is taking 8 hours. What the deuce is going on? The laptop is not being used for anything else. No other applications are running, just Handbrake. Even my next longest encode time, another episode with the same setup, took 2 hours. Taking 8 hours to re-encode 1 hour of film is a little on the ridiculous side. I know it's a frakkin' laptop, but really? What gives?

TL;DR: How do I find out why my encodes are taking forever?
 
If the source is low(er) quality then it can take a lot longer even for the same length. Are you sure you didn't change ANY settings? 1 option changed by just a couple levels can drastically increase encode time.

I'm just using the AppleTV 2 Preset. It still doesn't make sense, though. 8 hours? (Looking like closer to nine hours now) I could see an i7 choking on a 4K movie, but this is only 720p. Hell, it's going at 4 frames per second!
 
Solved the issue. FPS jumped to 40 once I unplugged my mac and stuck it in the freezer. Yes, literally. Noticed that the kernel_task was hogging cycles. Googled. kernel_task will halt the CPU for a bit every so often so that it doesn't overheat. Well, my MBP was hot to the touch. Unplugged it from the external monitor, opened the screen, walked it over to the freezer, and sat it in there. Bam, 10x faster encode.

Now encoding a DVD rip at 165FPS. Glad I found out what that issue was!
