Possible fix:
When the game starts up, go into the task manager, lower the process priority to Low.
Seems absolutely stupid, doesn't it?
Well, I did it, and I went from stuttersville in major areas and the watery part, to actually having a smooth framerate :x
Saw it mentioned in the Atari forums, so... it's worth a shot, I figure, for the rest of you!
