I'm certain the problem is most likely electrical, possibly flywheel/stator related, I've heard it might be the wiring harness. It should be a somewhat cheap and easy fix.
Bought brand new in 2001 First engine blew head gasket Cannondale replaced the entire engine free of charge. This new engine has less than 50 hours on it. Also had the ball joints and tie rods replaced due to manufacturer recall and the engine management system upgrade per manufacturer recall also. For those not familiar with Cannondale, this is an electric fuel injection engine.

Ohlins race suspension
D.I.D race chain
Factory FMF pipe/Silencer
Factory 909 handle bars
aftermarker nerf bars
440 model seat (have original, has a small ~1" cut in it)
