Fan wiring question.

I'm in the process of re-populating my NZXT Source 210 Elite case with modern parts.
I see 2 identical branches of fan wiring tucked in the space behind the motherboard tray. They have both molex and 3 pin connectors. Each branch is connected one of the case fans (top and rear). But I want to connect the 3 pin connectors to my motherboard and ignore the molex. Does this make sense? If so, how can I get rid of the molex connectors? Can I simply physically separate them?
 
If I am reading your description correctly then yes you can cut them off and remove them. Just make sure you don't cut the 3-pin connector off in the process.
