I have heard some varying reports, but how should I have my fans setup in my machine?

I have 5 fan slots.

Rear: 2
Front: 1 + 1 (1 is infront of the HDD's)
Window Panel: 1

I heard that you are supposed to use your front fans to pull cool air inand your rear fans to push hot air out, but when I flip flopped my fans (rear pull, front push), my temps went DOWN.

I have an Antec PlusView1000AMG (seen here: http://www.antec.com/us/productDetails.php?ProdID=90510#)

Note that currently I have a GeForce 3, but as of this evening it will be a GeForce 6800. Should I swap the fans back around before swapping cards?
 
The suggested setup is usually driven by the fact hotter air raises. Thus, cool air in from the bottom and hot air out the top. Frequently these end up as cool air in the bottom front and out the back top. The window fan would most likely provide the greatest use by blowing onto the motherboard.
