On my new EVGA nForce 4 motherboard my back case fan won't reach the motherboard header. A guy at the local computer shop sold me a molex to 3 pin power cable so my rear fan is directly connected to a power supply cable. Is there any problem with having it set up this way?

No.
 
Not a problem at all. Some CPU fans can't be done that way (unless you turn off the fan monitoring in the BIOS), but your fan won't have a problem at all. It's all safe!

To elaborate, plugging the fan into the 4-pin molex negates the fan monitoring wire, if your fan is so equipped. Normally this isn't a problem, but some motherboards automatically shut down the system if the CPU fan RPMs are below a certain value, and if it detects 0 RPM because the CPU fan isn't plugged into the MB, the computer won't work.

But, again, for a case fan there's nothing wrong with it.
