So the other day I found an old monitor to hook up as a second screen using my 6600 GT. I started playing a game using the "Clone" mode just to see how the two monitors compared in image quality, and my roommate came in and said "Hey man, that sucks you're running dual screens, that kills your framerate."

While this seems reasonable, I didn't notice much of a difference (if at all) from just running a single screen, but I was wondering if there is actually any performance differences while running two screens as opposed to one.

You could always run a benchmark with one monitor then run the same benchmark with two monitors. It would take like 15 minutes and you'd have an answer that you could come share with us.

But, I'm inclined to say that if you don't notice a difference then does it really matter?

it'll only use more resources when in desktop and more shit has to be drawn, in clone mode the signal gets doubled.... if you're splitting the image than yea the frames'll drop
