Data/Programs have suddenly disappeared.

I have another system that I use just as storage. Upon starting it up today, I have noticed that all information in all subfolders are gone. When going to Start-> All Programs they all say "Empty". What could cause this?! I have not done anything but literally turn the system off and back on at a later time.
 
I would test the HDD, just for shits and giggles. Download and burn the Hitachi DFT.

If the HDD passes then your users profile may have just gotten corrupted. Make a new one and have a ball!!
 
Try running Chkdsk, I've had files get lost based upon a small corruption, Chkdsk has fixed the problem and restored the files that I thought were gone).
 
Sorry, should have said that I've already done that and a repair install. I was able to recover the files but had to reinstall all the programs of course. :(
