I am trying to keep my CPU at a safe temperature which I hear is 55C under load. Do I want my CPU temp to be under that or the core temps, because the core temps are ~8 C higher.
 
Core temp is what you care about. Core temp is the reading from the digital thermal sensor on the processing core itself wile the "cpu" temp is for the socket.
 
Core temp, from what I understand, is from a sensor inside your CPU itself. The CPU temp is from a sensor on the motherboard, near the socket. I would be more inclined to worry about the core temp rather than the CPU temp. Sometimes programs may read the CPU temp incorrectly, depending on the motherboard compatibility.
 
would a non-overclocked E8400 with the stock heatsink run too hot?

surely they wouldn't sell it if it was too hot right out of the box
 
So for running my computer 24/7 I should keep both cores under 55C at all times?
 
what cpu do you have? under 55 is good, but from what intel has released, the temps aren't very accurate until near the maximum thermal spec

my e7200 idles at 23 and goes to about 30 under load, but who knows how accurate that is, each chip might be different.

in short use http://www.techpowerup.com/realtemp/ and distance to tjmax is more important that the actual temp reading

Anything under 70C is fine. Above that is cause for concern, but nothing will actually happen to your CPU unless it hits the Tjmax temperature, in which case it will throttle itself down or simply shut off. In other words, you will not kill your CPU with high temps, so you really don't have to worry about them altogether if you're running stock.

Yes, and any time you take off the HSF it should be replaced with fresh TC, clean off all the old stuff (I use ArctiClean). I myself love Coollaboratory Liquid PRO, can't beat the stuff if you ask me.
