Cooling problems with SN25P

Recently I've been having a bit of cooling issues with my SN25P. My WD Raptor was running at over 50C and causing a whole mess of problems, but I've since moved it to the top rack which had decreased its temperature by 20C+. Other than that, my CPU is still having cooling issues. It is an AMD 3500+ (one of the earlier ones, not 90nm or anything) and its running right now at 50-55C according to Speedfan (pretty much idle, all I'm doing is writing this thread). As for my GPU, it is a 7800GTX wunning at 59C idle so I think that is ok. The only issue I have is the CPU and I don't know why its running so hot. I used thermal compound (ceramique is what I had at the time, not as good as AS5 but it should do the trick if I'm not overclocking) and I don't think I put too much on. Any suggestions?

EDIT: Also, according to Speedfan, the "local" and "remote2" temperature sensors are both over 50C as well.
 
are you using speed fan to monitor you temps, or smart fan from the shuttle bios? Have you tried to adjust the speed of the fans manually in the bios. Sounds to be that you have some issue. I have 2 drives in my SN25P though none as hot as a raptor, and a 7800GTX and no heat issues at all. Actually my current in home temp is 76F and the Shuttle is indling at

Proc 32C
System 44C
Board 42C

How do you manually adjust the fanspeeds in the bios? I only see preset configurations, no manual option.

EDIT: I downloaded the XPC tools and used the fan configurations there. For some reason speedfan never increased my CPU fan speed as much as it should have.
 
it's probably because speedfan was not configured properly.

Click the "Configure" button then go to the "Speeds" tab then check the fans and make sure that the one for the CPU has the "Automatically Variable" box check marked and then go back to the temps tabs and make sure that you have each fan check marked to each component that you want it to correspond to.

if you are lazy and need a config to fiddle with here is a link to Brevald.dk's Speedfan Config all the temps and stuff are prelabled for you and you can manually adjust these settings to what you wish. Just unrar the files into your speedfan directory and restart speed fan and you should be good. it's best to upgrade to the latest 4.26
 
Did you check Arctic Silver's web-site to make sure you applied the TC correctly? Should only need like 3 small drops of TC, spread out with a credit card.
