I am trying to use audio over hdmi to my Samsung tv and then optical out to my logitech speakers so that other devices connected to the tv get audio. I have an and a6-3500 in my HTPC. I have it working, but it is only letting me select stereo audio in the control panel. Is this a hardware limitations or how can I get 5.1?
 
Pretty much every TV that I have had that offers audio "out" spliced from a digital input such as HDMI will downmix it to stereo only.

Therefore, you'll need to go from the optical in the HTPC to your destination, and only use HDMI for video in your configuration....
