WEll I was going to clean up my cables in my case. When I go aobut unplugging things such as power and IDE cables and plugging them back in, will it boot up just like it regularly does. Or will it do some funny stuff such as detect new hardware and that stuff?

Assuming that everything is plugged back in, all will be well. Just make sure that the end of an IDE cable goes into the drive that is the master device. Nothing to worry about beyond that.
