For building a new system- Can I just throw in my 2 HDD's from old system and I'm ready to roll, or do I need to do something else?

Can you? You bet. Nothing needed. However, if your windows install is one one of those drives, I wouldn't recommend it. Back up and install a fresh copy of Windows when you get the new box.
