Case Cooling Questions

Its been a While since I have set up a New PC from scratch so I have a few Cooling questions.

I have the Radimax Smilodon Case (dont flame I like it)

I am replacing the Front fan with an Antec Tricool 120:

I am replacing the rear fan with a Thermaltake A2016:

I have the ASUS P5N32-E SLI Plus MB:

And the Zallman 9700 CPU Cooler:

The Asus MB has several Optional fan power connects and it has the ability to controll up to 4 fans through the MB BIOS and software settings. Every Fan I ordered comes with its own fan controller or switch.

Is it better to set the fans up manually with the fan controllers or plug them all into the MB and let the ASUS handle the cooling options or a combination of both? Cooling for me is pretty crucial because I keep the case in a desk cabinet and I wont get much flow through the sides, bottom, or top it has to all go front to back.

If you babysit the computer, you can control the fans. If the computer is on all the time and is used by others (like a server), it's probably better to let the MB control temps.
