im thinking the first one is shotty and was wondering if i could boot the computer using the 2nd ata plug on my computer?

As long as the boot order is right in the bios then then you can boot off anything bootable.
The only provision is if your installing Windozes make sure thats the only hard drive in the computer otherwise your boot files may end up on another drive.
