without damaging the PSU or causing malfunctions with on board fan controller ?

Have to look at the details of each fan. The unknown here is what the fan controller in the PSU max output is. The fans you mentioned will draw more wattage to operate than the San Ace. Also, both fans will require you to remove the RPM sensor (yellow wire in most cases) since both have three pin connectors. Shouldn't be a big deal but I thought I'd mention it.

what if i connect the fan into the motherboard and ignore the on board fan controller
will the power supply still work ?
