Audio/case question.

I received my Coolermaster Praetorian today, it has front panel audio in & out. I will be connecting the front panel to an Asus A8N-SLI mobo, and using an Audigy Gamer for the sound card. I'm wondering if the mobo pins for the front panel audio will work if I'm using a soundcard, or should I just use the onboard audio? I have another computer the Audigy can go into if the onboard sound is decent.

This is my first build, so please excuse the n00b questions!
 
Hmm, so is onboard sound decent? I'm not looking for audiophile quality, it's going to be a gaming rig only, I have another box for audio.
