The flags are for the Folding@Home client which is a different project from UD.

also, since your on a cpu that does HT, make sure you have 2 seperate F@H's running, with different machine id's
Different projects by different organizations.
You obviously already know about UD, The F@H project is being done by Stanford University. It is looking at protein folding. The links in the FAQ can give you more information if your interested in seeing what it's all about.

How do I do this with the UD client? I was reading this:
