Partition magic deals fine with ntfs, but I'm not sure about raid arrays. As long as it's got support for that all will be well. I'd be inclined to guess it'll work fine. It will either not be able to attempt it or do a fine job of resizing the partitions.
Linux type things are not likely at all to deal well with the raid, unfortunately. Windows-based it is, for this anyways.

deals fine with hardware RAID arrays as well
just do one thing at a time, apply it and reboot
then do the next and repeat
Ive been using it on my array for 4 years now (NTFS RAID 5 SX6000 )
just avoid a long que of actions and never use the merge feature
in your case
resize (shrink) the 2nd partition (it will move the data in one step) and apply
reboot
then resize the 1st partition into the unallocated space and apply
reboot
and never restart because you think it hung
because then you are screwed
make the rescue disks and have backup
but following those rules Ive yet to have it screw up

As for RAID arrays the partitioning software doesnt care it only deals with what volumes windows see's wherther its SCSI, SATA or IDE RAID 0,1,5 etc...
