8800GTS stuck @ 1x link width!

Is there a BIOS setting I'm missing or...? This same card was 16x on my old MB I have it plugged into the middle PCIe slot due to stuff in the way of the other two.

Put it in the correct slot and it will work properly. All kinds of issues like this will result from not running the card in the right slot.
 
This is true, some motherboards are picky about which slot a video card goes in. Some will allow it to go in the bottom or middle slot without problems, but most need to be in the top slot. Putting it in the top slot will also help reduce latency (though that's not really an issue any more).

all P35 motherboards to be more accurate. That 16X slot is tied too the south bridge which, unless given explicit instructions, will run at 1x, and even under these instructions its maximum throughput is 4X. Only the top slot has the full 16 lanes, straight off the north bridge.
