I just bought a second sas controller for one of my servers. (Adaptec RAID 6805E) This card came with two cables that look like the previous breakout cables I'm used to, except there is an 'extra' cable that looks like it could plug straight into the motherboard somewhere. (9 pins, similar to a usb header)

A picture of the cable:

Can I simply ignore this cable and connect the rest to my drives as I normally would?

You can ignore them if your enclosure/HBA does not support them. They are sideband cables, which handle I2C, enclosure management etc.
