When you switch mobos, you should always reinstall windows so that it recognizes the mobo, and so the old mobo drivers and stuff don't screw things up.

After you connect, yeah, make sure all the stuff is right and install windows.
 
The manufacturer will have already set very stable defaults (or they should have). You might have to do some tweaking later on in the BIOS, but yeah, the mobo should work out the gate.
 
Set the computer to boot off the CD-ROM before the hard drive (BIOS setting I'm sure you know).

Pop in the Windows CD, boot the system. The CD will boot and start installing drivers, then brings you to a screen that allows you to partition/install Windows.
