3 pin fan header question?

Your using a splitter coming straight off your power supply ? (connecting to the molex connector off power supply-splitting to 2-3pin power leads one to each fan)
I have done it before....No problems....

Now if your pulling from the MOBO I am not so sure.....

Yeah, depends on the fans. I have some scythe fans that pull nearly an amp each, I wouldn't pull those of the same fan header. The connector would be fine, the traces on the motherboard maybe not. My XSPC fans only draw 0.18 each though, I would be okay using those on the same header.

Motherboard fan headers have a load limit of 1 amp .. that is 12 watts. I say 10 watts to be safe as fans sometimes draw more power on startup.

This means you can run 3x 3.4 watt fans (10.2 watt total) on a single fan header. or 5x 2 watt fans (10 watt), or 2x 5 watt fans (10 watt).
