I've never built out a 2u system before but I'm about to give it a shot. I've built many ATX systems with great success.

Do I need to get special motherboards to fit into a 2u? Or do motherboards in general work in both ATX and 2u cases?
 
I've seen 'server' motherboards vs regular motherboards. Does that just mean the form factor? (I had thought server mboards just meant they had the featuresets for servers but were the atx footprint).

Server mobos aren't that different depends how much you play for it really and what you are using it for. You can use a normal mobo for it the only porb is that i am not sure what you are planning to use it for just for general use?
