If your array was less than 2tb prior to expansion I'd say that it's because your disk is partitioned as a MBR disk and MTR doesn't support drives over 2tb's You need to partition it as a GPT disk for windows to see it. http://www.microsoft.com/whdc/device/storage/GPT_FAQ.mspx

How was this recovered? Did you just force the array online, or did you have delete the array and then recreate?

Have you tried copying the Utorrent config from the box without problems to the box with problems. This would confirm whether it's Utorrent or the disks.
