Sounds like a mobo problem. You can try to get a mATX mobo in there and see if that fixes things (from looking at pics online, a mATX mobo should fit).
For a cheaper upgrade, look into an X79 with a E5-2670. It should last you a while, seeing how it's 8 full cores hyper-threaded and the CPU is going for crazy cheap on Ebay.
