Intel updated the USB specs coinciding with the launch of the 97 chipsets and all chipsets after. Most USB issues are because of the connected device not being compatible with these latest specs which is why the same issue would not be seen on the X79 platform.

What specific info are you looking for? The manual for the R5E fully explains the PCIe lane allocation based on the different slots used. The SATA Express ports use PCIe slots form the PCH so will have no effect on the available PCIe lanes from the CPU.
