PCI-X cards work just fine in PCI slots. The ports aren't going to run at half speed or anything silly like that. They just hang off the end of the slot, so make sure there is nothing on the motherboard next to the pci slot that will interfere.
You could try to flash it with the dd-wrt firmware to see if that will free it up some. If you're going to buy a new router you've got nothing to lose. Any of the 'N' routers should be faster. Your best bet for long term reliability and speed is probably one of the *.nix routers on an old PIII...
Go to the network and sharing center, then advanced sharing settings, and try to turn on Network Discovery. That might allow you to select home network rather than public network.
Look at your DHCP server and see what addresses it has issued. Alternately, I was able to find the IP of a used print server I bought by connecting directly to it and looking at a network capture from WireShark.

I've used some of their USB wireless card. They work pretty well. I get better much throughput than an old Linksys one I have, and a bit better than the Airlink ones I got at Fry's.
I used cat5e sockets with solid cat6 cable when I wired up a friend's house. He hasn't had any problems, and has gotten the expected performance out of it. I can't really say if there is or isn't any difference.
Supermicro may not be the way to go for a home server. I've had a 1u, 2u, 3u, and a 4u tower that was more of a workstation. The rack mount servers were unbearably loud to have in the house. Much louder than the Dell or HP stuff I've had.
