The components that can make noise to my knowledge are the Harddrive, Videocard(the moving components for the fan), Power Supply, and the monitor. I would remove the panel on the side of your case(if that is it's configuration) while it's running and seeing if you can't pinpoint the source...

If moving the case ever so slightly after re-seating the card, then either you are doing something wrong or the mobo has bad/sensative connectors, I think the second one is more likely. I would get a new mobo. PCI and PCI-E are not compatible, so like others in this thread have said, don't try it.
