Official specs for the mac mini are 1920x1200 digital and 1920x1080 analog output, which isn't enough to to drive two displays, unless you're using 800x600 resolution for them.
It's also possible to do with a single (but expensive) matrox QID card, if you don't need much acceleration and will be running at lower resolutions (up to 16*12 I think). You can find look at them here. But you would have more flexibility using Nvidia or ATI cards.
Yeah, you will need an adapter to use a slimline drive on an standard IDE channel. You can find some here. I'm sure they're available elsewhere, but this is what I know.

Pretty sure that all the Epia M boards only have IDE connectors, so you'll need a SATA controller that will support your 5 drives. This will take your one PCI slot, which probably isn't a big deal for a file server though.
The problem might be due to the fact that all those programs weren't installed on the fresh system. Most problems have to go through an installation process, which not only installs the relevant .exe's and data, but also create entries in the Window's registry, which can allow proper programs...
