Right now I have a setup with a 6800gt and a AMD64 (3400+) with the nv-68 and a tdx with the L35 pump a dual 3.5 bay res. and a BIX rad. I'm not really that happy with the temps(video idles at about 46C),

So my question is, would I be better getting another BIX and running the video card and cpu in different loops, or would I be better off just getting a BIX 2 and keeping them together?

My set up right now is pump-->GPU--->CPU--->Rad.--->Res--->
do you think it would be better if I set it up pump-->Res--->Rad.--->GPU--->CPU?
 
The order of the loop will not change your temps by any more than a fraction of a degree...maybe one whole degree centigrade.

You will likely see a decent drop in temps by adding another or a larger radiator to the loop, howmuch is hard to say. If you run two separate loops, but still only one pump then you run into problems of trying to equal out restriction so that you get equal flow throug the GPU and the CPU (or perhaps a bit more through the CPU, it really depends upon your cooling priorities).
 
if you are not going to add another pump, go for a bigger rad, if noise is a problem go for a pro instead of an extreme, and use lower cfm fans....

one dual rad should be more than enough...maybe a better pump 650(loud) 600(not as loud)
