I was first considering a Phobya 1080, It's really almost same price as the Phobya 360 rad but I feel having tighty system should be nicer looking.

I will be running fans at 500-600rpm for low nosie gaming:

1080 radiator if you don't mind having something outside. It'll be considerably quieter, and it'll free up room inside your case. You don't even need the other radiators, just the single 1080 would do.

I would NOT get EK blocks. A single 655 pump would be sufficient if your GPU blocks are in parallel.

I'm new to Crossfire watercooling can you please tell me what differences are for Serial vs Paralell cooling of GPU's?

Also I might just use a 655/D5 but is there some software that force shuts down PC incase the temperatures reach 70c(pump dead)?
 
Also I want to have the 120mm fans on the internal rads 500-600rpm for silent operation, So I guess my only option is picking the 1080 radiator?
 
Your best bet is to have the 1080 radiator. I'm not sure if two 360 radiators is enough for silent cooling on 3 7970s. It probably will be enough, but for the same price, if you don't mind doing external setups, I would get the 1080 radiator with 180mm fans.

You can use a program called Coretemp, I use that on my computer. You can set it to start up with your computer, and you can set a threshold shutoff temperature. Once it reaches that temperature, it will automatically shut down.

Serial flow is the one you have detailed in your pictures. The water goes from one block to the next.

In parallel flow, all of the the ports on one side of the GPU blocks are linked together, and same goes for the other side. Water goes in one side, then goes out the other. The flow is split between the three blocks, instead of going one to the other.
