System slow down.

Is there anyway when installing something or running a program on my secondary hard drive to not slow down Windows and other programs that are installed on my main hard drive. Windows and Internet Explorer are installed on my Raptor and I have a second hard drive for storage and installing all other programs.
Any suggestions or solutions to this?
