Strange File Access Problem

Hey all. Recently I used a hard drive to install something on a linux machine. When I put it back into my computer (on an external enclosure) I couldn't seem to access any of my files. They were all there, and I could see the folders and such, but I couldn't open them, as I got a file error when I double clicked. Weird. I got an error about windows not being able to write h:\$mft properly, so I think that might have something to do with it. Anyone know how to resolve this problem without formatting the drive?
