What videos are you playing? DVDs, AVIs? Something you downloaded? Do you know what codec the movie requires to play properly, does it happen with all videos?
Sounds like a codec problem to me. I had a problem a year ago where someone sent me a movie, and it would not play properly if it was not left at its original size, it would be interlaced and upside down if stretched. But now i use FFDshow as my codec pack, grabbing the extra ones as needed, and ive not had any problems.
Could possibly be video drivers, but its not too likely i wouldnt think.
If you are overclocking, it could be 'checkerboarding' and that would be either a heat related issue, or an issue with overclocking/unlocking your graphics card.

If they are little grey wavey lines. Turn off fast writes if you have them enabled. If they are not, then ignore my post

Do you have the latest farcry patch? Go grab the 1.3 patch if you don't.
