If I were to move two UDMA100 drives to their own card one on each channel will it effect performance noticeably than if they are master/slave on the primary on board ide channel?
 
If the onboard channels are ATA66 or above, it won't make any difference unless you do a lot of drive to drive copying. One downside to ATA is that only one drive can service commands at a time on each channel, so if you need to copy from one to the other on the same channel, they have to take turns. Anyway, even if the onboard is ATA33, it won't slow things down all that much, but I'd still recommend using the ATA100 card.
