I was trying to run a RAID 0 setup with 2 non-raid drives.

My problem was that when I was installing windows on my raid 0 array, it would install the bootloader on the first non-raid drive. Not allowing me to format or do anything to the drive even thoug there was NO partition on the drive.

Am I forced to remove the non-raid drives and add then after the windows install?
 
I believe that it is generally a good idea to remove all HDDs from a system during the windows install, except the one(s) that you want to install windows on. Otherwise, you can get drive letter confusion (e:\ is your c-drive, for example) and all kinds of other issues.

short answer: yes remove the other drives, install windows, add other drives after windows is up and running.
